The Chilkoot River is a river in Southeast Alaska that flows into Chilkoot Inlet of Lynn Canal. The Chilkoot River is separated from the Chilkat River and its watershed by the Takshanuk Mountains.

The Chilkoot River also flows through Alaska Chilkat Bald Eagle Preserve and Chilkoot Lake.
